So, Tamil should probably play a large role in this story, seeing that she's been impacting the ninja team crazily for the past few days. She could struggle with her past with the Time Twins and develop close bonds with the ninja.
Zane, Nya, and Jay struggling with the side affects of Tamil's time-attacks could be a great asset to the story; they could be forced to learn how to work with their hinderances and even use to their advantage, like the ways you suggested.
This story seems to have a lot to do with time, so perhaps you could bring back the Time Twins, and they could try to draw Tamil/Hanna back to the dark side. Or, a completely new villain who likes to twist time to his/her own advantage could be introduced, and they could be trying to get Tamil or one pf the ninja for their own nefarious purposes.

Cole and I sat together and ate, talking about yesterday and all the chaos and confusion Tamil had caused.
"I didn't think I'd become a snake again," I confessed. "Losing my voice was probably the least expected, though. I mean, how could she possibly bring back an injury that healed?"
"I guess that's just the power of the element of time," Cole replied, shrugging. "I didn't think she'd turn me into a ghost either. Or Kai! I wouldn't expect those hallucinations to return unless he actually got that venom in his eyes again!" He took a bite, and then his hand slipped. He sighed. "Dang it."
"What's wrong?" I asked.
"My hand just...it's like it's fading again." He tried to grab his fork. "Whatever Tamil did, it doesn't look like she fully reversed it."
I looked down at my own hand. Lightly tinted green, small patches of scales in various places. "Oh gosh, she didn't?" I put down my hand. "...Well, you're lucky it only happened to you once!"
"Right," Cole replied, "I guess." He seemed to melt into a depressive state.
"What- you guess? Come on, Cole! If there was something I didn't see, you can tell me. I'm your best friend," I confessed. "What did they bring back?"
"Remember when the Hybnobrai hypnotized me?" he asked.
"Yeah, well, they're peaceful now! You should be fine, if not acting a little weird!"
"No, Jay. It should be like when it happened. You remember Nya being re-possessed by Dark Matter, don't you?"
I raised my eyebrows, then lowered them, looking at my hand, which was now greener and scalier. "We've got to tell her it didn't work. Maybe she can fix this."
Cole sighed, his voice beginning to have a ghostly distortion. "I guess so."
I took Cole's arm and we knocked on her door. She and Nya were talking. "Tammy?"
Tamil turned. "Jay? Cole? What's wrong? You both look frightened."
"Well, your reversal thing didn't exactly work," I told her. "Cole's getting all ghostly again and I'm starting to turn back into a snake."
Lloyd came out of the bathroom and looked at us. "I know. I was starting to turn old earlier. You'll be able to reverse it if you concentrate, really."
I bit my lip and concentrated really hard, and the scales on my hand began to fade. "Thanks, Lloyd."
I was with Master Lloyd later, the others with me, as he talked about our circumstances.
"Tamil, your powers have yet to be controlled. You only just regained them," Lloyd told me. "At least for now, the rest of us will probably experience some of the effects of your time attacks." He turned to the other Ninja. "We'll go over how to control them. Maybe they'll be a new power or ability for you."
"Heh, yeah, that's a way to think of it in a positive light," Jay said.
"How is hallucinating a superpower?" Kai asked. "It's not like I can just transfer the visions to others."
"Maybe there's a way to...wipe the venom from your eyes?" Lloyd replied.
"Huh," Kai replied.
"And what would I do as a snake?" Jay wondered.
"Bite? Slip into narrow spaces?" Lloyd suggested. "A disguise, maybe?"
"Cool!"
"You said you lost your voice, right? If a villain ever tries to make you talk, you could suddenly contract laryngitis. And the accent? You could say...you have two voices from now on."
"Wow!" Jay replied. "Thanks!"
"Cole, you've already seen a lot of the benefits of being a ghost," Lloyd continued.
"I have," Cole replied.
"You can also possess the enemy and look into their head, maybe even make them talk that way!"
"Oh, cool."
"Zane, you can talk backwards, speak nonsense, yell and talk like a pirate?" Zane nodded. "Confuse the enemy with that ability. Since we could probably pick up your gibberish eventually, you could use it to speak to us in code."
"Affirmative," Zane replied.
"Tamil?"
I looked up. "Yes?"
"You and I will keep training," he told me. "Once you control your abilities, you can really benefit the rest of us."

{( SPOILAHS EVEN FURTHER BACK )} Yeah, that'd be a great connection for her to make with the team! People like me can get a little squeamish when it comes to relationships, though, so I suggest you write it carefully and thoughtfully.
Maybe so -- it ought to stir some dramatic reaction from Jay and Kai, at least, and that could make for a good action scene.
