Gimme a week or something to run through Ninjago's hole-y history mentally, and I might be able to add one or two things here.
You've had almost 2 weeks now.
How come Ray and Maya seeminly haven't aged one bit in 40 years? I know it's been confirmed that Wu and Garmadon, elemental masters and normal people all age differently, but Wu is an old man now, so you'd think Ray and Maya would have aged too. Yet not only have they not gotten one bit older, but Maya actually looks like she got younger.
However, elemental masters aging differently than normal people does explain how the ninja are still teenagers.

Crux grew old like Wu and Garmadon after losing his powers, so elemental masters do definitely age slower than normal people.
However, that being said, why didn't Clouse and Flintlocke have grey hair in the current day? Perhaps Clouse was keeping himself younger with dark magic, and the realm Flintlocke was banished to has a drastically different passage of time than Ninjago?

Although it probably hasn't been that long since the story started.
If the Pilots, Season 1, and Season 2 were a year, season 3 was a year, season 4, 5 6 and 7 were a year, and S8 and 9 also took place during the same year, all in all it would only be about 4 years. Although I do agree; Tommy Andreasen did say they will remain teenagers for a long while. (I still wonder why it only took Wu a few years to get so old though...perhaps something to do with the Time Twins? )

Maybe during their imprisonment by Krux, when they weren't forging weapons and armor for the Vermillion army, Ray and Maya invented their own all-natural skin-cream that makes them look way younger than they actually are.

Wu still has powers, he just never uses them. Besides that, I still find it unrealistic that Ray and Maya haven't aged at all in 40 years.

Why didn't Wu use his powers as a kid and young adult in season 9? I think Ray and Maya did age, but they just look younger; perhaps their Elemental powers keep their hairs the same colors?

According to Tommy Andreason, Wu is wise and knows not to overuse his power. Also, thanks to the balance, Wu using his power could cause evil to grow stronger.

But he was just a kid at the beginning of season 9; I'm surprised he didn't forget and recklessly use his powers at least once.

Good point. Maybe this did happen once, but his father taught him how to control it.

Some plot holes in Season 1:
How did the Great Devourer get sealed, and where did the Fang Blades come from?
How can Pythor play the Sacred Flute? We see in Tournament of Elements that Anacondrai are affected by it, just like the other Serpentine, so he should have been affected.
Why did Dr Julien get rid of Zane's memories?
How were the judges so easily fooled by Pythor's disguise?
How did Kai figure out that Lloyd was the Green Ninja?
How did Garmadon get the aid of the Skulkin to fight the Serpentine?
If Zane recorded the music of the Sacred Flute, why didn't he ever use it after the Sacred Flute was stolen?
