My favourite set? That is a tough question, I must say, I think I probably had the most fun with the City 2006 Cargo Train. I remember playing with that set more than any other when I was young.
As for my favourite set? I must say, I do like the aesthetic (that classic 80s space look is something I really like, despite not growing up with that) of Benny's Spaceship.
I'd like to point out, that I'm only making this judgement based on the sets I owned (and in some cases, still do!), so there are probably many that I'm not able to consider, having not owned.

I have that set... Not sure where I put the pieces though.

Right now I'm in a three-way tie between the 76114 Spider-Man's Spider Crawler, the Steamboat Willie set, and the Ninjago Movie Destiny's Bounty. All really cool-looking with great minifigures and very fun to build. Just my opinion though.

Mine is a close call between the Green Grocer, the Caterham 620R, and Brutaka or Axxon.
The Green Grocer was the first modular building I got, and it holds a special place in my heart. It still stands to this day up on a shelf along with the other modular buildings. I doubt I'll ever have the heart to take it down or apart even though I have stolen a few pieces from it for other builds.
The Caterham 620R is a masterpiece. I've grown to a place where I love the super-detailed car sets (That Mustang one looks incredible), but I went with the Caterham. The build is solid, super detailed, and you can even open up the hood to see all of the inner workings or the truck to find the hazard cones. I love the yellow and black coloring on the set, and it just pops out sitting next to a lot of my other sets.
Ok, Brutaka as my choice kind of isn't correct. It's a mix between him and Axxon. I bought Brutaka at the height of my obsession with Bionicle (I had almost every set from 2006, save Haakan because he scared me, Umbra because there wasn't a Target anywhere near me, and Vezon and Fenrakk because there wasn't a Toy's R Us near me) and he was the coolest thing I had ever built. He towers over the Toa and Piraka, he's solidly built, the gold/blue color scheme works so well. He just looks so awesome, man. Axxon falls into the same category. I got him for Christman along with Toa Hewkii, and building him was a treat as well. Once again, he's sturdily build, and while he's not as tall as Brutaka or even the Toa, his sheer bulk more that makes up for it. Plus, individually posable fingers? You can't tell me that's not awesome. They both stand up on a high shelf along with all of my other Bioncle I could piece together, but I'm afraid plenty of them are half complete and/or lost to the sands of time. Axxon and Brutaka are complete, though, and I'll never take them apart again.
Despite that, these sets will all be trumped once that sweet, sweet Harley Davidson Fat Boy kit comes out next month.
