Lloyd went to an academy for evil, had a fractured relationship with his parents, skipped childhood, got possessed by a ghost, and betrayed by Harumi, and probably some other things I don't remember at the moment. Laval unintentionally started a war between lions and crocodiles, unintentionally started a war between the ice tribes and fire tribes, got exiled from Chima, and probably some other things I don't remember at the moment. Clay is actually pretty well off besides having a fear of failure.
As far as other LEGO characters go, I can't think of much since Ninjago has been one of the longest lasting themes to actually develop a character that has gone through much suffering. The next closest theme with plenty of story and suffering would be Bionicle, though the characters don't get as much appearances as they switch characters every wave.

For Chima, as far as I can think, Lavertus is the character in the series who got the short end of the stick. He was framed for stealing chi and exiled to the outlands. There's more the story, but that's the summary.

I'd say it's pretty safe to say Lloyd has probably suffered the most. Parental issues, losing people, nasty betrayals, being hunted, bullied, etc, he's gone through just about all of it and part of it was at a very young age.
Laval had to go through his best friend turning evil, and has gone through several wars and conflicts, in which I know he temporarily lost friends or family, but to my knowledge I don't know if he loses anyone permanently.
I did some reading and Clay has actually gone through more than I thought. He's an orphan, had to go through his friend Jestro turning evil, had to go through the wizard who was his father figure nearly dieing and becoming digital, his mother was evil or stone or something and he got turned to stone himself and there's apparently some other baggage. So I'd say both physically and psychologically that Lloyd has gone through the most, then Clay second, then Laval third, though I'd say Clay and Laval are really close.
