According to the image we see in the Odina Training Grounds artwork, the rockets appear to be two bio in diameter when compared to the Dark Hunters relatively the same distance away from the artist. TSO --if anything-- was excessive, so we know that his rockets are likely the biggest ones on the market. 3.1416 x 4.5ft^2 = 63.6174sqft Now we have the area of the front of each incoming rocket. Multiply that by the number you gave me --50-- and we get 3,080.87 total square feet that these vahki do no want to touch.
How big is a vahki? That depends what mode they are in. In bipedal mode, the vahki is 2 bio tall and one bio wide, giving us a rough estimate of 2 square bio of exposed area if they were running foreward (this is being nice). But no! Vahki actually fly in quadrupedal mode, which makes them roughly 1 bio by 1 bio, making their total exposed frontal area 1 square bio.
So how close do these rockets need to be to keep the vahki from fitting through? A little over 1 bio, (no vahki has powerful enough flight mechanisms to allow for piloting through areas just big enough to fit through) but let's be nice and say 2 bio apart. 4 square bio in between missiles.
So how much area is a layer of rockets taking up? Just to refresh, each rocket could be up to 2 bio wide, with 2 bio between each one. The square root of the number of missiles is 7.071, so that's about how many rockets are in each side of the wall. Now we do the math. First, let's calculate the total distance of in betweens on one side. 6 x 2 bio (9 feet) = 12 bio (54 feet) Now to see how much distance the missiles themselves are taking up on one side. 2 bio × 7.071 = 14.142 bio (63.639 feet) Let's add the total distance each rocket takes up to the total distance the in betweens take up. 12 bio + 14.142 bio = 26.142 bio (72.639 feet) So now we have the total length of one side of this rocket wall, and if we square it, we get the total area. 26.142 bio x 26.142 = 683.404 square bio (3075.318 square feet). This is the maximum area that the missiles can occupy without the vahki slipping through.
Are the missiles far enough away from eachother to prevent a chain reaction of detonation? Let's give these missiles a payload similar to Cordak, which can turn boulders to dust. Actually, that's being mean. There's no way that detonating a cordak wouldn't have a blast radius greater then 2 bio (the distance in between rockets). Let's be SUPER generous and go with 5 kilograms of TNT. I looked it up, and 11 meters (36' 1", or a hair above 8 bio) is the zone in which machines may be damaged but not disabled when detonating just 1 kilogram of TNT. This should be enough for me to convince you without me having to calculate the blast radius of 5 kilograms. In order for a carefully aimed disk to not set of a chain reaction, the rockets would have to be 8 bio apart.
Let's also remember that I was being generous with my calculations quite a lot, so the probability of vahki making it through is actually even higher.
So there you have it. The rockets were either close enough for the vahki to wipe them all out with a few disks, or they were simply too spread out to seriously worry the defenders of Metru Nui.
IC: The squad on board on ship aims the weaponry at the other ships, either manually or through ship controls. Such a task is easy when the crew remembers nothing about their time and place.

More missiles are sent using sanok and kualsi disks. The explosives are teleported within a foot of the individual vahki. This goes for all still active.
The metru is reduced to rubble.
